To do this you need to create a new style within EndNote. Click Edit and choose Output Style, then select New Style… from the list. A blank template will open, leave all the fields blank and click FileSave as. In the dialogue box give the style a new name, e.g. Word count and click Save. The new style will appear in your list and whenever you need to do a word count select that style and the citations and reference list will be removed. You can then change the style back to the original one.
